The BitTorrent client has to assign all permissions to any files that are in use. The file will receive your user right assignment when such a download (Download + sharing) is complete, allowing you to relocate or delete the file. Because Transmission is still actively working on the files that you cannot delete, that is why you cannot remove them. Try rebooting the device to check whether you can apply FW 1.44 right away or if it already displays FW 1.44.
Or you can try this method to delete the files downloaded by Transmission. First, you should open the Transmission web interface and login, and right-click the finished torrent you wish to remove from your list of torrents. Finally, you should choose the item "Trash Data and Remove from List". After doing that, your files should be deleted. If you don't want to erase all your data, you can contact an expert to help.
